When Mario was about to get the Legendary Pokemon, ??? appears and tells about the ancient sanctuary they are currently in.
Mario then sends out Luigi to destroy it but doesn't succeed. ??? then self-destructs while attacking Mario, but Gary's Machamp destroyed it before it exploded.
